I'm not sure that I understand the sequence properly but B project is not saved one. So in fact it is A project. If A project is saved as C, then C is the same to A.
I do not see any problem here.

Hi,
Themler works differently a bit as templates are a different element. So you need to press Apply or Save button first. The Save As function saves the current instance only not to override the original template.
