can I use different project to different CMS admin panel ?

Unfortunately your question is not quite clear to me.
Do you mean that you want to move theme from Themelr Desktop to different CMS installation (on the remote server, for example), or you mean that you need different CMS for new theme on Themler Desktop?
In first case simply export the theme with or without content under the "File" menu.
In second case, unfortunately Themelr desktop does not create new CMS installation for each new theme. But Themler Desktop can create new installation if you rename or remove the previous one under the:
c:\ProgramData\Themler\hd_data\themler_[numbers]\
directory. But in this case you will not be able to switch between different CMS installations.

If you asked something different please explain your question in some details.
