And register / enqueue JS, CSS files right way.

Your file version numbers (and URLs) are hardcoded in HEAD and making it impossible to remove.
Problems with: caching, JS minify, merging, PageSpeed tools, moving to the Footer, etc...

jquery.js is hardcoded. Something done by your activation server and sent back when saving, generating theme code.

We hardcoded jquery script to avoid possible problems with theme scripts. This is the only one script we hardcoded.
