I didn't find where to set the header animations to just one time (that is, after the home-page has been loaded).
currently it animates after each and every link has been clicked.

I assume you have set the animation to launch on load. This indeed would launch it on every page load, not only Home page. I will forward your suggestion to the developers.
Themler does have the option to have some different styles on Home page only (like background, for example), but animation is common for all pages.

another thing is, modifying outside of themler. you know I don't have anything against hacking, but things get complicated, if I 1) complete a themler template 2) modify code manually outside of themler 3) customer wants to have changes in the template (working again inside themler). then the modifications would be lost.

2) You have described two methods I was going to suggest: through HTML control and after the export.
You are right - changes get lost with next theme update, but you can try to find some extension or plugin that would provide the desired effect, instead of editing the code.
