There is no such option, but you can delete the major controls like Sheet, Header and Footer and then build the template from the blank page.

I'd like to re-open this question and ask why there is no option to start with a blank Wordpress theme?
You say there is no option but we can just delete the controls that are there - but this is why we want the option to start with a blank template.
When starting a new theme, if the first task we have to do is delete all the sections and controls, this is very frustrating and not user friendly.
So I want to suggest this as a new feature - surely this should be a standard option and should not take long to add to Themler.
What do you say?

In the meantime you can create own blank theme and use to start projects.
