Hi,
Themler exports WP theme which can be further used with Woocommerce. In other words theme is the same in case you're working with WP and WP+WooCommerce.
In general, the woocommerce files should not affect website performance because they are not loaded if woocommerce is disabled or not installed.
Is there a way to export only needed files and how to recognize them?
No, unfortunately.
Is there a way to put the different css or js files together?
Themler does not support such functionality. But you can use any third-party WP plug-in to optimize website css and js.
